The Atom of Earth-11 met the New Earth Ray Palmer who gave her a Palmer mark in case of an emergency. When Wonder Man invaded Earth she helped defend and shut down his brain. She revealed a small part of her meeting with Ray Palmer to the Challengers from Beyond but not where he went.
